In silico cell factory design driven by comprehensive genome-scale metabolic models: development and challenges

چکیده

Genome-scale metabolic models (GEMs) have been widely used to design cell factories in silico. However, initial flux balance analysis only considers stoichiometry and reaction direction constraints, so it cannot accurately describe the distribution of under control various regulatory mechanisms. In recent years, by introducing enzymology, thermodynamics, other multiomics-based constraints into GEMs, state cells different conditions was more simulated a series algorithms presented for microbial phenotypic analysis. Herein, development multiconstrained GEMs reviewed taking enzyme kinetics, transcriptional mechanisms as examples. This review focused on summarizing application tools cases factory design. The challenges prospects were also discussed.

Metingear: a development environment for annotating genome-scale metabolic models

UNLABELLED Genome-scale metabolic models often lack annotations that would allow them to be used for further analysis. Previous efforts have focused on associating metabolites in the model with a cross reference, but this can be problematic if the reference is not freely available, multiple resources are used or the metabolite is added from a literature review. Associating each metabolite with ...

Building and analysing genome-scale metabolic models.

Reconstructing a model of the metabolic network of an organism from its annotated genome sequence would seem, at first sight, to be one of the most straightforward tasks in functional genomics, even if the various data sources required were never designed with this application in mind. The number of genome-scale metabolic models is, however, lagging far behind the number of sequenced genomes an...

Genome-scale microbial in silico models: the constraints-based approach.

Genome sequencing and annotation has enabled the reconstruction of genome-scale metabolic networks. The phenotypic functions that these networks allow for can be defined and studied using constraints-based models and in silico simulation. Several useful predictions have been obtained from such in silico models, including substrate preference, consequences of gene deletions, optimal growth patte...

Reconstructing genome-scale metabolic models with merlin

The Metabolic Models Reconstruction Using Genome-Scale Information (merlin) tool is a user-friendly Java application that aids the reconstruction of genome-scale metabolic models for any organism that has its genome sequenced. It performs the major steps of the reconstruction process, including the functional genomic annotation of the whole genome and subsequent construction of the portfolio of...
